I seem to have cache files in my compile folder, one for each file that gets included.

They look like:

[some md5 hash].file.[include file].cache.php

Should these files be here or have I messed something up?

The Smarty3 compiler does create for cached templates different compiled code as for none cached templates. This is required to optimize the handling of nocache variables and template sections in cahed templates. This is why you see files with 'cache' in the name.

So everything is okay.
