clearCache() accepts $template, $cache_id and $compile_id. Each of them have no relation to one another. One $cache_id (or hierarchy thereof) could be used in multiple $templates and different $compile_ids thereof.
You can only optimize for one of them. The filesystem is not a database where you can query the column you like.

I don't see how you could improve the situation for everyone.

Is there any temporary solution for RecursiveDirectoryIterator issues when cache_id is specified?

I am using cache groups and one of my site have huge cache files and when I tried to delete cache group that just contains one cache file, it takes lot of time.

There will be improvments with the upcomming major release 3.2 because of a new subfolder structure. But there is no solution for 3.1.
