the thing around templates_c is called "compiling" and has not much to do with caching and it is one of smarty's main strengths and not a weekness.
you can have as many template-folders as you want. just put them in in your templates-directory as subfolders, or use full paths for your template: {include file="file:/home/somewhere/foo/bar.tpl"}
if you mean multiple template-folders as a search-path where smarty takes the first template with a matching name, this can be achieved via ressources. (see: the discussion at http://www.phpinsider.com/smarty-forum/viewtopic.php?t=5 a solution is offered there). this is another of smarty's strenghts: extensibility via plugins. a lot of thigs can be left out of smarty's core and put in a plugin. so only users who need feature x have this loaded (often transparently) and all others, who don't need it, don't have to cope with it.
but as always: YMMV.
